So in other words, the save system is totally flawed and inconsistent and should not be touched AT ALL during your first run. Meaning if you completed it on medium and then retry by deleting all story saves it won't change the difficulty played even if you select it and play on that difficulty. Ironically I don't think the progress save can be overwritten. This is also why the difficulties can glitch because it's saved to the progress save and not the story saves :/ This is the conflict of the progress save and the story save. Therefore it thinks you didn't complete the entire game even though you clearly did.
So basically the game loaded progress made from Greece and not the beginning of the game.
Then when you want to do collectibles and everything else you go back to the save location that you completed the most on. So you can fix this by changing your save location back and play from there. However the new save will contain all collectibles collected and cheats unlocked etc. So changing the save location means that a new save is created rather than that it copies the current one from the old location onto the new one. This doesn't mean just the story progression but also the unlock progression. If you change the save location the game saves the progress on the new storage location.
